Which translation is the best? I just pick up a copy by Dr. Ramses Seleem and find it interesting your thoughts on this translation.....

KOL recommends the Faulkner translation. It is solid reliable and the text generally used in college classes.
There are some others I use for comparative purposes..but this is the place to start.

While Dr. Ramses Seleem's book has beautiful photographs...there is much presented that is very problematic. Among his claims is that the Ancient Egyptian Gods come from Atlantis and practiced a form of yoga like martial arts.

I have read viewpoints from both sides. Some people think that the gods came from Ethiopia which they believe was part of Lemuria. Some people believe that the Egyptian gods came from Atlantis while others believe that the gods came right out of Egypt and did not originate from elsewhere. I know that some Kemetic groups are opposed to the Atlantis idea? Why is that so? Not that I think it matters. What is most important is having connection with Neter, but still I am wondering because so often I heard people say Egyptian gods were really people from Atlantis and when I started learning a little about Kemetic Orthodoxy, I saw that they are totallly opposed to that theory. Which is the right one? I am new to Egyptian religion and am trying to learn about the Neter beyond just all the obscure theories out there.

Well that would include Per Ankh as well 
I agree with you that what is important is our relationship and connection to Netjer. I would suggest that is exactly why the Kemetic Traditional Religion (Per Ankh) does not believe in Atlantis 
Let me explain a bit.
For us, part of conencting to Netjer IS conencting to the religious culture of the Ancient Egyptians. That culture is very much an African culture. While Netjer is not limited to any one society or culture...we humans do grasp religion THROUGH culture... So to understand the meaning of ancient religious practices understanding the origins of that people and the nature of their culture is very important.
Rev Jade speaks in the thread entitled Origins of Egyptian Civilization about the tendency of many modern folks (and some early Egyptologists) to assume Ancient People's could not be "advanced" or to evaluate their practices from our modern popint of view.
This was especially true in terms of African civilizations. Many Early scholars could not accept the idea that African people's COULD create such a civilization on their own. Thus various theories of European's REALLY founding Ancient Egypt..or even of Alien's where very common despite the lack of any serious evidence for these claims.
Recently a work by Toby Wilkinson Genesis of the Pharaohs provides evidence that the origins of the culture of Ancient Egypt is in the Eastern Sahara. Here there are cave drawing which include symbols unique to Ancient Egypt--like the Bark of Ra and so forth.
This evidence confirms the African origin of the Ancient Egyptians which tells us a lot about the culture and meaning of ancietn egyptian religious practices and how to understand these.
And after all..to make a connection with Netjer..and with an Ancietn Faith begins with understanding..HOW THEY understood and interpreted their connection to Netjer.
Anyway..Hope this is helpful in explaining the reactions you have encountered to the Atlantis idea 
The short version is..it goes against what evidence we have from serious scholarship and can be used to feed racist ideas about Ancient Africa. And such ideas do affect how we understand and connect with Netjer.
